What is the best way to fill the 5 speed trans with fresh fluid after draining it? I figured take the shifter boot off and go from the top of the trans but I was told not to..

That's a new one. Look on the opposite side of the trans housing. Same style plug just a little higher.
 
See above. They make pumps with hoses that attach to the quart containers just for that issue.

This^^^
I did my 3550 countless times this way. The fill plug is tough to get to. I believe 18mm hex, but google to be sure. Drain is same size/type. And make sure you can get the fill off BEFORE removing drain plug.

The pumps he is referring to have a draw line where you screw it into the bottle and the nozzle is just a long line that you can feed into the fill hole. No bottle tipping required. They're maybe 10 bucks.
